Simply put, your color choices should reflect something about what you're communicating.

If you're doing a site for a construction company, yellow and black are good choices - maybe some earth tones and other warm colors.

If you're doing a standard "corporate" site, blue, white, and greys are pretty common because they don't tend to have the strong emotive assocations that other colors have. It's safe, non-specific, sterile, etc ("corporate"). GE is a good example.

I use Xara and / or the color palette incorporated with FP.
