If you are hosting a site. Follow these steps:

Try n remove all junk files
Place css files in different folder
Place site design images in one folder and products / services related images in another folder
Use of subdomains should not be made in a folder inside site folder. instead a different ftp should be created.
Keep a sql script of your site in the db folder for structure of your db (if site is db driven)
Keep an eye on bandwidth of your site.
Other aspects to look are emails, add ons, etc.
