I wouldn't say there is a 'best' way to make illustrations, it depends on what look your after. You could always use illustrator's
live trace to convert your line work to vectors.
You could also use my method, which is just to overlay the linework over your colouring using a multiply blend mode. I find that you can keep the rough quality to the lines better that way.
