Ben and the others were the hostiles, they gassed the Dharma and "reclaimed" (?) the island, then started making use of the Dharma stations. If Naomi isn't anything to do with Penny, she may be someone from the Dharma, to try to find the island again.
Shame that Charlie had to die, considering he had plenty of time to run out and close the door.
